My boyfriend and his wife have 2 children. I am pregnant now. Will that affect his chances of getting some custody of his children. They are legally separated by the way.

In and of itself, no it shouldn't effect his chances of getting some custody of his children. However, it does tend to indicate some lack of discretion on his part. Therefore if there is anything else that indicates a lack of responsibility or discretion it would tend to back that up.
Once paternity is established by the court, you may receive less child support because he will already be paying child support to his first two children.
