The answer is yes, when controlled substances (medications) are missing CVS is required to do an audit of their complete inventory and report their findings. I really think this will end up being reported to the police. Since the CVS store has a state pharmacy license, they are also required to report it to the New York State Pharmacy Board. My advice - hire an attorney who has expertise in these matters NOW.
