I am currently on H4 visa which expires on Jun1 2014. I am applying for H1 visa in April 2014 which will be effective from October 2014. Will I have to apply for H4 extension to stay after June. If i do so will it overwrite my H1 application.

Visa is only for entry into the US. What is the expiration date of your I-94?
By the way, you are not applying for H1B. An employer is filing for you and there is no guarantee that you will be selected in any lottery or approved for H1B work even if your petition is selected.
